Something is obviously wired wrong. You must have wired the 12 volts from a source that is hot all the time instead of a source that is only hot when the key is turned on. A schematic of how you wired it would be of great help to find a solution.

it may sound funny when I use a light switch on the positive lead of the coil I can shut it down, basically a kill switch. Basically what I need to do is find the on wire of the ignition and run to battery with a fuseable link in it or from the fuse panel.

Do it correctly. Find a 12 volt source that is only hot when the key is on and use that. Don't put in kill switches or tap off the fuse panel.
