Is there a hole in the motor? or does it flatten against the motor?

I am not sure I didn't look that far into the hole, I just saw that and saw it was threaded. I cant really get my head into there to look.

At first I thought to myself "Why would they put it there if it wasn't meant to have a bolt in it." But then I released that this transmission probably goes into other cars as well that have different set-ups.

True.

Can you put a pencil in there and measure?

If it goes father in than the casing, then there's probably a bolt missing.

Even some stiff bailing wire would work.
