Default Wet Truck

Long story short, my truck ended up with the front driver side mostly submerged in water for about 15 minutes, not over the hood or the under hood fuse box as far as I can tell. But now it won't run properly, its been sitting in a semi heated garage for two days now. It turns over and idles fine, but won't rev up past 3500 sometimes and other times 5000. If I gas it too hard it just seems to die. I've put a little ATF (500ml in with 98l) in the fuel to keep any water that may have ended up in there from sitting in the lifters, fuel conditioner as well to treat any water that ended up in the fuel, and i'm about to add some injector cleaner to it as well. The intake didn't get wet, i've already pulled it and the filter to double check, as far as i can tell the mass airflow sensor is working correctly. There is no burnt out fuses and it isn't putting out engine DTCs anymore. The engine oil looks good, but i'm going to change it anyways. The tranny fluid looked ok, but should i flush it anyways? I'm stumped and would like to get the truck working again.
