2 transmissions, same problem

2 transmissions, same problem
on a 2001 silverado 1500 4x4 this truck now has a different transmission in it, but is having the same problem as the previous transmission. there is no 3rd and 4th gear. truck throwing codes for knock sensors, vehicle speed sensor, idle air control valve, and misfire? any ideas why two would have the same problem?
