Put a vacuum gauge on the engine if it read between 18-21 and is steady your timing chain is good. Or pull the dis cap off and turn the crank while looking at the rotor. If you can move the crank back and forth with no movement of the rotor the chain has to much slack. Set the engine up on tdc and make sure the rotor is pointing at #1 on the cap

Another thing I noticed is that I can smell some exhaust up by the engine. I don't have a leak anywhere do you think a bad O2 sensor could be causing the exhaust to run back up through the Throttle body?

Do me a favor hit your catalytic converotr can you here a rattle? YOu might have a clogged cat. An o2 sensor would throw a code.

Hmm. I don't see why the cats could be clogged. It is a custom system made from my shop about 2 yrs ago. Its a Y pipe Separating two cats then going back to a single pipe into the muffler.

There is a Plug that I see when I take my glovebox out it looks like this like black box with like a chip in it and a red black and tan wire coming off. Is that what you are talking about?
