if you’re timing is correct and everything else is also, nothing is loose or not connected, you may have to do some PCM relearning, idle relearn, things like that, or you may have a PCM issue, check all your connectors, wiring, grounds, with an engine swap anything can happen, you’ll just have to do some diagnosing and try to narrow it down.

Sounds like a wiring or ECU issue possibly a bad ground, damaged harness, or faulty sensors since the problem comes and goes. Double-check all connections, especially around the new engine. The P0171 lean code could point to a vacuum leak, bad MAF, or fuel delivery problem. A scan tool with live data would help narrow it down. If all else fails, the ECU might need checking or replacing.
