Default 04 Burb - passkey activated

I'll try and keep this short but full details might help to solve this puzzle. On a recent road trip some 700km from home, the Burb blew a brake line (one of the problematic ones between the master cylinder and the ABS controller) which was fixed at a small indie shop. They came across some problems when attempting to computer bleed the ABS unit because the third brake light was partially burnt out. After some time the shop foreman said that they were able to find a work around and "fool" the computer into doing the bleed. All good, brake work again and we can tow our small (2000 lb) camper home again.

After travelling some 350km we stopped for a break and parked the truck (this was the second stop, the first being a quick fuel up). When we came out I started her up and immediately got a U0107 code and a notification of reduced power. I shut it off, cleared the code (thankfully I had my code reader with me) and it started up again fine. This happened another 4-5 times while driving and each time I would pull over, shut her down, clear the code and head out again. After another 200km we stopped again, this time in the shade and I opened the hood to dissipate heat (it was 30ēC here) but I had the same problem on startup. Then just down the road another stop for food but no problem on startup.

We made it all the way home but today when I went to start it up the security system (Passkey III I think) is enabled and will not allow the vehicle to start. I have tried disconnecting the battery (which I have already load tested) to reset the system but it just comes back again. The truck is now sitting on the street and I have no idea what to do next. Since this is a totally new problem my initial thought is that either something (ignition wires, ground strap) got knocked around at the shop or when they "fooled" the PCM it had some unintended consequences. Any ideas?
