Default Truck jerking when coming to a stop.

I 1st noticed a clunk when I was coming to a stop and starting out from a stop about 2 months ago.
I sent it to the dealership and they said my engine mounts needed to be replaced, so they did it.
Got it back and still had the clunk.
Drove to Florida and back to Connecticut with no problems.
About 3 weeks ago, it started skipping at around 5-10 mph and stopped when I hit higher speeds.
Last week, it started jerking when I come to a stop sign or stop at a light.
When it jerks, it seems to go into neutral and back into drive most of the time...sometimes it won't "shift" back into drive in time for me to accelerate, then suddenly it jumps into gear and goes.
I was thinking tranny, so I sent it to a shop and they drove it and lifted it and said everything was perfectly fine - transmission, drive shaft, front and rear differentials, transmission mounts, bushings, bearings, fluids are all filled and the right colors.
He said I have a slight leak in the u-joint, it might possibly be the transfer case that's causing the clunk, and I need new brakes asap.
I just don't see how the brakes would cause it to slip out of gear...
No codes are coming at all.

well I think the brakes are unrelated and are just really bad and need to be replaced

He said to replace the brakes and see if that stops it...I just don't see how it's connected.
Of course, I'm going to change them because they need to be done anyway.
