Question 2002 chevy 2500hd tranny troubles

I have a 2002 chevy 2500hd. My lovely side post battery went out as only they can do (that is the lead terminal pulled away from the rest of the inside of the battery). When it did all the gauges went crazy for a few seconds when I tried to start my truck. Anyway I changed the battery and now the transmission is whining and shifting in and out of gear, but only sometimes. When it starts doing this simply turning the key off and back on straightens it out for about another 20 miles or so then usually it starts again. However I have gone as far as 400 miles without any trouble. Is there a relay or possibly a module of some sort causing this? I have tried the usual techniques (checked tranny fluid, crying, jumping up and down, kicking rocks, praying) none of these are working. Any suggestions??
