I put in my Black Bear tune and relearned the security so it would start. Then after driving it for about 15 minutes the Service Engine Soon light came on and started flashing then stayed solid and every once in a while would go back to flashing. I had one of the mechanics from the shop i used to work at clear the codes and do a crank relearn and the truck ran same for about 15 minutes again then the light came back on and is doing the same thing. I havent had time to read the codes to see what they are yet but my question is it likely the crank relearn precedure needs done again or that it didnt work properly the first time? Or do you guys think its more likely that its something else?

there is a crankshaft variation relearn procedure, if that's what your refering to. the ecm must recognize "normal" variations in the sensor signal that can occur from manufacturing differences.
the procedure can only be initiated with a full function scan tool.
what was the code was set?

You have to have a tech II tool or efi live to do a true crank relearn. I have had my tune sice 2010 and havent had it done yet. That CEL is always on. Hasnt effected anything that i know of. I do run my codes a couple times a month though. My relearn is gonna be soon though. Woulda thought Justin if hes still doing it, would have explained that.

Basically a misfire and front o2 codes now which dont make since because they worked just fine before hand.
Things I should check or do?

yep. if they weren't there before, the tune is the problem. the company probably has delt with this already and has an updated reprogram.
I could see false misfire codes set when no crank variation relearn procedure is completed, but not the 02 dtc.

Justin just keeps saying there isn't anything in the tune that could cause this.
I even did another case relearn just to make sure and it still acts the same.
