I am definitley considering a BB tune. On the stock CAI, are the two "baffles", some sort of restricter for the air intake? I was making the assumption that they do restrict the air flow and is why I am considering making the change.

By baffles, are you referring to the two anti-resonance tubes? If so, they don't offer much restriction. Their purpose is to reduce intake noise. Personally I always liked a little intake noise, especially at WOT. The CAI will give you that but that's about all.
